Starting on November 23 this year, all aliens landing at an airport control Japanese must go where you take the fingerprints of visitors and a photo of them. The process seems to be very fast, and is made to prevent terrorist acts in Japan.
Persons under 16 years, foreigners with a permanent visa and some exceptions but not at the time specified shall not be subject to those controls.

If someone refuses has made these controls will prevent you simply enter Japan and will be sent to their country of origin.

Remember that in America many years ago that used this method to enter the country.
